The reason for this is most likely this Corruption Chamber

i had this happen to me on a lower scale.
i am almost certain it has to do with the lvl 3 chambers that say that they will destabilize when used.
when there is a loop like you have the code for destabilizing a lvl 3 room that specificly stats it will do so probably has a high prio. this being higher than keeping a valid path.

the reason this does not happen in your fully build chain is cause those rooms can't destabilize in the first place due to being part of the chain.

tldr; don't run rooms that say they will destabilize if they are a part of a loop

Just wanted to ask if maybe using the devices in the chambers destabilized more rooms than anticipated

I would say you could have placed the thaumaturge whenever you had a lock and not worry too much about it. However I understand the sentiment being not able to get rooms for a very long time can be frustrating. One thing is bothering me as to why did you choose to lock the smithy instead of thaumaturge?
